Hmm.... Tie between Secret of Evermore on certain bosses and Legend of Dragoon and its final boss.
With SOE, I gave up for awhile and then came back to it. With LOD, I had no choice but to keep on going since it was the longest battle I had ever experienced with a final boss and luckily didn't have to repeat from the beginning if memory serves me right.
